Check-In Publication (CIP) is a feature that allows you to check in all files in a publication and create a Publication edition. This can be done while other people continue to work in the workspace.
CIP is now based on a completely different technology. Previously CIP inserted special folder versions containing the publication resources. This was very complicated and it made the parent folder version trees grow substantially.
The new technology will create a special file, EditionFile.xml, which specifies the versions of all contained files. You can explore the publication editions via the Version/Explore panel. This screenshot shows 2 editions - a1 with the old technology and a2 with the new.
The a1 edition was created with the old technology, using folder versions. The a2 edition was created with the new technology, using an Edition file. Expanding the file will show a folder structure and all the files:
You can expand the links and see the file content in the edition.
The way you create and use the publication-editions is not changed - just the technology.
If you copied a folder with files and the files have links to each other, the links pointed back to the files in the original folder. This is certainly not what you expect.
Now the links are updated and will point to the files and images which are part of the copy operation.
